Zelda: Skyward Sword - Toilet paper and the haunted restroom: Where to find paper explained
Some strange noises are coming from the restroom...
The mystery behind the haunted restroom and its inhabitant's desire for toilet paper is one of the Gratitude Crystals side quests you can complete in The Legend of Zelda: Skyward Sword.
Unlike most of the Gratitude Crystals side quests, this one has two endings for you to choose from - do you give the Cawlin's letter to the haunted restroom or Karane?

Where to find toilet paper in Zelda: Skyward Sword explained
If you want to experience the tale of the haunted restroom and Cawlin's love note in Skyward Sword, then you must first receive the Harp by completing the Lanayru Mining Facility and defeated The Imprisoned for the first time.
You must also complete the Find Kukiel sidequest to unlock the Gratitude Crystals.
With these stipulations completed, you can talk to either the woman in the Knight's Academy kitchen or the men at the café in the bazaar. It doesn't matter who you choose, because, either way, you'll learn the same thing - something odd is happening at the Knight's Academy restroom at night.
Next, head to Link's room in the Knight's Academy and sleep till night time. All you need to do now is walk towards the restroom on the ground floor and you'll have a very strange encounter.
Try to open the door to the restroom and the person on the other side will beg you for paper, but, sadly, you don't have anything paper related at the moment. Instead, return to bed and sleep till morning.
Now you need to head back towards the restroom and, close by, you'll find Cawlin writing a letter.
Talking to Cawlin will reveal that he has written a love letter to Karane - a fellow classmate of the Knight's Academy. He'll ask you to deliver this letter to her and not to the person in the toilet. He really, really, really doesn't want you to give the letter to whoever, or whatever, is in the restroom at night.
Now Cawlin's love note is in your hands, you have two choices - give the letter to Karane or give the paper to the person in the toilet.

Give toilet paper to haunted restroom in Zelda: Skyward Sword explained
If you want to turn Cawlin's love letter into toilet paper by giving it to the haunted restroom in Skyward Sword, you first need to sleep till night time again. Next, return to the restroom and, since you have paper, the inhabitant of the restroom will let you in.
It turns out the voice you've been hearing is a ghostly hand which emerges from the toilet, which makes me wonder if this part of the game was inspired by the urban legend of Hanako-san.
The ghost will make doubly sure that you want to give her the letter before accepting it.
Once she's vanished back into the toilet, it's time to sleep till morning and tell Cawlin of what you've done. For some reason, he isn't happy about the fact you've given his love letter to the ghost inside the toilet and will run off without saying thank you.
Leave him be and, for the final time, sleep till night falls. Now all you have to do is visit Goose's room, which is opposite Link's, and talk to the ghost hand for your Gratitude Crystals.
Give letter to Karane in Zelda: Skyward Sword explained
If you want to give Cawlin's love letter to Karane in Skyward Sword, you need to head to the school room in the Knight's Academy to find her standing next to a bookshelf. Give Karane the letter and she'll be more worried about what Pipit will think than Cawlin's feelings.
With this in mind, head up the stairs and tell Pipit about Karane receiving a love letter.
Now all you have to do is head back to the classroom, watch young love play its course and receive five Gratitude Crystals for all your hard work.
